The short answer
Month-end cut-off means placing Shopify activity in the period where the approved accounting policy says it belongs. It is not the act of moving every transaction onto the date the bank deposit arrived.
A sale placed on 31 August can be captured on 1 September, included in a payout on 3 September and reach the bank on 5 September. Those four dates describe different events. Revenue, payment-provider clearing and bank cash should follow their own evidence.
For an accrual-based Shopify close, record source activity in the correct sales or refund period, carry unsettled money in Shopify Payments clearing, and move the completed payout to the bank later. Write the chosen date basis into the accounting policy. A report can be internally correct and still disagree with QuickBooks when one system uses order date and another uses capture or payout date.
Choose cash or accrual before designing the cut-off
QuickBooks can display reports on cash or accrual basis, but changing a report toggle does not repair incorrectly dated or duplicated Shopify entries. The business must first choose and apply an accounting method approved for its reporting and tax obligations.
Under a cash basis, income is generally reported when received under the applicable policy. Under an accrual basis, revenue and expenses are generally recognized when earned or incurred, even when cash settles later. Shopify clearing is especially useful for accrual books because it holds the timing gap between source activity and bank payout.
Do not infer the legal accounting method from Shopify's dashboard or from the timing of deposits. Confirm it with the accountant and use the same method every month.
Worked example: an order crosses midnight
A customer places a $1,200 order at 11:58 p.m. on 31 August in the store's accounting timezone. Shopify captures the card at 12:03 a.m. on 1 September. The activity enters a 3 September payout, and the bank posts the $1,164 net deposit on 5 September after $36 of fees.
Under an approved source-date accrual policy, the $1,200 sale belongs to August. The captured payment and settlement create a Shopify clearing balance that moves to the bank in September. The fee date follows the provider evidence and policy; the payout does not create another $1,200 sale.

The August balance sheet can legitimately show money still in clearing. That balance is not an error if the September payout and bank deposit prove where the cash went.
Use the store's accounting timezone
Shopify reports can reflect dates in the store timezone, while payment capture timing and provider processing can also involve UTC. A transaction near midnight can land on different calendar dates when exported or queried.
Choose one accounting timezone, normally aligned with the entity and approved reporting policy, and use it for source-month boundaries. Record the timezone with every close so a future reviewer can reproduce the same result.
Do not change the store timezone during the close merely to move activity between months. If the business legitimately changes timezone, document the effective date and test the transition period for overlap or gaps.
Returns belong to the date they were processed
Shopify's sales reports show returns as negative activity on the date the return was processed. A product sold in July and refunded in August can therefore reduce August sales reporting even though the original order remains in July.
Preserve the link to the original order, original tax and inventory evidence. The refund's provider deduction may appear in a later payout, while the physical return may happen on another day. These events can belong to separate controls without losing their relationship.
Do not backdate every refund into the original sales month merely to make lifetime order totals look tidy. Apply the approved return and tax policy, then carry the payment-provider effect through clearing until it settles.
A payout crossing month end is not late revenue
Shopify settlement times vary by country, risk level and payment method. Weekend captures can be grouped and paid on a later business day, and the bank can take another one to three days to show the deposit.
If August sales settle in a September payout, the September bank deposit clears the August provider balance. It does not move August sales into September or create a second September sale.
Maintain a roll-forward from opening Shopify clearing through captured activity, refunds, fees, payouts and ending balance. The August ending clearing amount should be supported by specific activity that Shopify still holds or has scheduled.
Allow for Shopify's reporting delay
Shopify notes that its payout reconciliation report can have a three-day data delay. Closing the books on the first morning of a new month can therefore miss activity that belongs to the prior period but is not yet visible in the report.
Set a short evidence window based on the business's materiality, filing timetable and provider delay. Refresh the prior-month reports after the window, compare them with the first extract, and record whether the totals stabilized.
A waiting period is not permission to ignore exceptions. Investigate a changed total, missing payout or unknown adjustment before sign-off. The objective is complete evidence, not a ritual of waiting a fixed number of days.
Separate Shopify Payments from other gateways
The Shopify Payments payout reconciliation report excludes third-party providers. PayPal or another gateway can hold an August balance and send a September deposit on its own schedule.
Run the payments-by-gateway report, then reconcile every independently settling provider from its own records. The Shopify Payments clearing account cannot prove PayPal's cut-off, and a PayPal transfer cannot explain a Shopify payout variance.
Close each provider-currency route separately. Their combined total can look plausible while opposite timing errors cancel each other.
Include tax, gift cards and COGS in the same cut-off
A complete Shopify cut-off is not limited to sales and cash. Collected or refunded tax follows the approved tax-point policy. Gift-card sales, redemptions and refunds update a liability. COGS follows the approved inventory and return evidence.
A 31 August sale with a September payout can still require August revenue, tax and COGS. A September refund may require a September return and tax reversal, while COGS reverses only when the product genuinely returns to inventory under policy.
Use the same source records across these checks. Independent spreadsheets with different date filters can produce a balanced payout and an incorrect profit margin.

The exact schedule can be shorter or longer. The control is that every required report is complete, every material difference is understood, and late payout dependencies remain visible after the source month is signed off.
Prove the cut-off with a clearing roll-forward
A clearing roll-forward proves that activity was not lost at the calendar boundary. Start with the opening Shopify Payments balance, add captured activity, subtract refunds, fees and payouts, then compare the result with Shopify's ending balance for the same currency and cut-off.

The $6,000 ending balance should be traceable to specific transactions or scheduled payouts. When those payouts arrive in September, they reduce clearing and increase bank cash without adding September revenue.
Run the same roll-forward after the reporting-delay window. If the ending balance changes, identify the late source event and update the approved close evidence before locking QuickBooks.

QuickBooks lets an administrator set a closing date and require a warning or password before transactions on or before that date are changed. Use that control after the accounts are complete and reconciled, not as a substitute for the cut-off review.
Before locking, confirm that prior-month source activity, clearing balances, tax, inventory, COGS and provider deposits have an approved outcome. Save the close package and list any later payouts that are expected to clear the locked source month.
If genuinely late evidence changes a closed period, do not silently edit it. Follow the accountant-approved correction process and preserve who changed what, why and when.
