Both can keep sound Shopify books. Both have bank feeds, reporting, inventory features, multicurrency on eligible plans and a free Shopify connector for subscribers. The right choice depends on the client's wider accounting requirements—not on the existence of a connection alone. Unless a table says UK, the numeric plan limits below refer to the current US editions.

Start with the bookkeeper's workflow, not a feature count
For a bookkeeper, the best ledger is the one the team can operate consistently across onboarding, weekly review and month-end close. A long feature list matters less than whether client access is controlled, the chart of accounts is repeatable, exceptions are visible and another reviewer can retrace the work.
Map the process before choosing. Decide who invites users, who owns the Shopify connection, where sales and payment-gateway balances are recorded, who reviews tax mappings, how deposits reach the bank feed and what evidence is retained at close. A connector can create entries without assigning responsibility for any of those decisions.
- Identify the client's legal entity, country edition, base currency and reporting requirements.
- Choose the general ledger and the people who need access to it.
- Choose one posting owner for each Shopify source so sales are not recorded twice.
- Test a completed payout containing a refund and a fee, then match the bank receipt.

Check the client's wider books before deciding
A Shopify integration is only one part of the accounting system. The ledger may also need to handle supplier bills, receipt capture, payments, payroll dependencies, fixed assets, projects, budgets and management reporting. QuickBooks and Xero package those capabilities differently by country and plan, so the bookkeeper should compare the complete client workflow.
Use real tasks in the evaluation. Process a supplier bill and approval, review a changed transaction, close a period, produce the management reports and export the records the accountant needs. For payroll and tax filing, confirm the local product or integration and who remains responsible; a feature name on a pricing page does not establish the client's compliance workflow.

Users, accountant access and practice tools
QuickBooks Online limits ordinary business users by plan. In the current US plans, the limits are one for Simple Start, three for Essentials, five for Plus and 25 for Advanced. Accountant-firm users sit outside those ordinary limits: up to two on the first three plans and three on Advanced. That can work well when a small client team collaborates with an external firm, but the plan matters if operating staff also need access.
Xero advertises unlimited accounting users in its core product and controls access through roles and permissions. That is useful when several bookkeepers, advisers and client staff need appropriate access. Some add-ons, including expense products, have their own user allowances or charges, so unlimited core accounting users does not mean every service is unlimited.
At practice level, Intuit Accountant Suite centralizes QuickBooks client files and accountant tools. Xero Partner Hub provides a client portfolio, partner programme and practice tools. A firm should test the everyday jobs it performs—opening a client, requesting information, reviewing reports and controlling staff access—rather than choosing from the ledger screen alone.

Reporting: classes and locations versus tracking categories
QuickBooks Online uses classes and locations to segment activity. Classes are available on Plus and Advanced. Current US limits cap Plus at 40 classes and locations combined, while Advanced supports unlimited class and location lists and adds a custom report builder and Excel sync.
Xero uses tracking categories. It allows four categories in total but only two active at a time, and recommends no more than 100 options within a category. Its strength for a practice is reusable custom report layouts and report templates that can be applied across client organisations.
Advanced therefore provides larger class-and-location lists, while Xero limits the design to two active tracking categories. Neither platform provides unlimited independent reporting dimensions, and neither structure should copy every Shopify tag into the ledger. A useful design might track channel and region in the ledger while leaving individual products, campaigns and orders in their source systems.

How the current Shopify connectors differ
A paid connector is not automatically required. Shopify Connector by QuickBooks is included with a QuickBooks subscription, and Xero's Shopify app is free for Xero subscribers. Each still requires the relevant accounting subscription. Both can cover a straightforward store, so test the documented workflow before adding another product.
QuickBooks' current connector imports individual sales, refunds, fees and payouts, provides a review queue and mapping, and supports up to 12 months of history. Its documentation also describes payout-to-bank matching. The connector does not provide two-way Shopify inventory synchronization.
Xero's current connector can post daily summaries or individual sales and brings across sales, payouts, fees, taxes and point-of-sale activity. It supports payout matching, flexible tax mapping and up to 90 days of history. If another Xero or Shopify app also writes the same sales, fees or payouts, assign one posting owner and disable the overlapping write path.

Free describes the connector charge, not the total accounting cost or the time needed to review its output. Test tax mappings, refunds, payment sources, timing and duplicate protection with the client's own data. PayPal and other gateways may settle separately from Shopify Payments and need their own process.
Bank feeds and reconciliation: the workflow differs more than the objective
QuickBooks downloads bank activity for review. A downloaded line does not enter the books until it is matched to an existing record or categorized as a new one. Bank rules can propose or apply categorization, and the separate statement-reconciliation process compares the books with the bank statement.
Xero organizes much of the daily work around statement-line reconciliation, with suggested matches and bank rules. Cash coding can reconcile appropriate cash transactions in bulk, but it should not replace matching when an invoice, bill or other entry already exists. Xero's automatic reconciliation is currently a rolling beta on eligible plans, so it is not a reliable reason to declare a permanent winner.
For Shopify, both ledgers need the same control: record the gross activity and its deductions once, place the expected net payout in a clearing account, then match the actual bank receipt without creating another sale. Review unexplained clearing balances at month-end instead of forcing them to zero.
Inventory and COGS: neither ledger replaces a complex operations system
In current US plans, QuickBooks includes built-in inventory tracking on Plus and Advanced. Xero includes its core inventory feature across current US plans and supports up to 4,000 tracked items. Xero's core feature does not manage multiple inventory locations; that requires Inventory Plus or another app.
Those differences matter for a simple catalogue, but a multichannel merchant may need purchasing, bundles, landed cost, warehouses and stock synchronization that exceed either core ledger feature. The native QuickBooks Shopify connector does not update stock both ways, and accounting for cost of goods sold is not the same as operating inventory across locations.
Ask where units, approved product costs and inventory adjustments will be maintained. Then test how the month-end inventory balance and cost of goods sold reach the ledger. Avoid two systems independently posting the same COGS entry.
Compare the plan that unlocks the required work
Do not compare the cheapest headline plans in isolation. Intuit changed US QuickBooks pricing for many renewals from August 2026, Xero changed UK pricing on 1 September 2026, and Xero has announced another US change for 1 October 2026. Promotions and subscriber dates can produce different displayed prices, so this guide links to the live regular pricing rather than declaring a permanent cheapest product.
Price the same requirement in both systems. Include the ledger plan, operating users, add-ons and any separate Shopify review workflow. External accountant access does not consume an ordinary QuickBooks user seat within its published accountant limits, while Xero's core accounting user model does not charge per user; that can change which plan is economical for a larger client team.

A lower subscription can still cost more if the bookkeeper repeatedly rebuilds payout evidence, fixes duplicates or maintains review spreadsheets. Add a paid workflow only when it completes review work the native connector and existing controls do not cover.
US, UK and multicurrency differences to check before choosing
Use the edition for the client's legal entity and confirm current plan details locally. Product names, tax tools and inclusions differ by country. Promotions also make a copied price comparison stale quickly, so compare regular local subscription prices with the required users, multicurrency, inventory and reporting features on the day of purchase.

Multicurrency in the ledger does not guarantee that every Shopify connector supports every store, payout and settlement-currency combination. Confirm the integration's own currency rules separately. Tax software also does not decide the client's filing position; the responsible adviser should approve the mappings and reporting treatment.
Worked example: the same Shopify payout in Xero and QuickBooks
Suppose a US Shopify Payments payout contains $10,000 of product sales and $800 of sales tax. It also contains a $500 customer refund, split into a $462.96 sales return and $37.04 reversal of tax using the same illustrative 8% rate, plus $320 of payment-processing fees. Shopify deposits $9,980.
The economics do not change with the ledger. Under this simplified policy, the payout entry is balanced in either QuickBooks Online or Xero:

When the $9,980 reaches the bank, debit the bank and credit Shopify Payments clearing for $9,980. The receipt matches the payout without recording sales or fees again. Any balance left in clearing belongs to another payout, a timing difference, a missing entry or an error that needs investigation.
In QuickBooks, configure the relevant chart-of-accounts destinations, tax handling and any class or location. In Xero, configure the accounts, tax rates and any tracking categories. The labels and screens differ; the control objective and balanced entry remain the same.
